Chris,
Again Buddy makes a good point, sacrificing a tub to the probe is bar far the way to go with the probe in the tub type set up.
As for making sure all the tubs are staying close to that set point, a nice infrared thermometer can make this pretty easy.
Now depending on how your rack is set up, with either belly heat or back heat using water as a substrate with belly heat will turn the
water into a heat sink and decrease your gradient from front to back.
But the...

Much like Buddy, I have a control tub that I use for my thermostat probe placement. As for the actual placement, I place my probe on the floor of the tub
directly on top of the heat tape. The reason I place it here is because in my room conditions I noted "over heating" on the tub surface when I
originally had the probe placed near perch hight.
When possible I set the probe in a tub with out an animal. When it is set this way I never really open the tub with the probe.

Hi, yes i thought in the tub over the heat source but how do you know they are all the same? To get the correct humidity levels i flood the floor of the
container, surely the ammount/temp of water is all going to change the temp from the set tub with the probe in?

As Buddy posted in the tub around your heat source is a very good call, and fixing it in a set location is advised.
You can also place it out side the tub in the air space of the rack again close to the heat source, all though this takes a bit more time to work out the best
location to obtain the right consistent tub temps and gradient.
Both options have pros and con's but work well.
